Dataset 1 The following data provide MS verification of Cdk phosphorylation sites on recombinant protein substrates. Product ion scans of trypsin or Lys-C proteolytic peptides from GST-Acm1, GST-Fin1, and GST-Cdc6 after in vitro phosphorylation with purified Cdk1 are shown. All peptides containing Cdk phosphorylation sites (indicated in red) used in Fig. 1E are shown in unmodified and phosphorylated forms along with standard peptides lacking Cdk consensus sequences used for normalization. Parentheses and “p” indicate phosphorylation of the residue. Only “y” and “b” series ions, and occasionally “a” ions, useful for peptide confirmation and definitive localization of the phosphate group are labeled. As expected from the reported specificity of Cdk1, phosphorylation was limited to the Ser-Pro and Thr-Pro sites within these peptides. The one exception was the Acm1 peptide containing the Cdk site at Ser48, which also showed evidence of low level phosphorylation on Ser37. All spectra were manually interpreted. Product ions used for SRM analyses of Cdc6 peptides with 2 Cdk phosphorylation sites are marked with a green asterisk. Bremmer et al. 1
