Immunoblot Software is a software tool for evaluation of BLOT, BLOT-LINE and BlueBLOT-LINE tests provided by TestLine Clinical Diagnostics,s.r.o.
SYSTEM REQUIREMENTS
Minimum system requirements:
MicrosoftWindowsXPSP3orhigher NETFrameworkversion4orhigher
Anyscannercanbeusedasaninputdevice.Thescannermustbecorrectlyinstalledandmustbedetectablebytheoperationsystem.Anyprintercanbeusedasanoutputdevice.Theprintermustbecorrectlyinstalledandmustbedetectablebytheoperationsystem.

INSTALLATION
TheImmunoblotSoftwareisdeliveredasanimmunoblot_bundle.exedistributionpacket,whichisconfiguredtobeinstalledautomaticallywithoutauser´sinter-vention.Administratorrightsarerequiredforthe installation.Youmustacceptthetermsoflicenseagreementtoinstallthesoftwarecorrectly.
All prerequisites (suchas .NET framework version4 andprevious) are alreadyincludedintheinstallationpackage.Theinstallationprogramautomaticallyde-tectsthepresenceofprerequisitesonthecomputer,andifitdoesnotfindanyprerequisites,itautomaticallyinstallsthem.
Thenselectatypeoftheinstallation:
Typical:TheImmunoblotSoftwarewithouttheusermanualandkit definitionsisinstalledintotheProgram Filesfolder.
Custom:Selecttheinstallationpathtotheprogram.Kitdefinitionsand theusermanualcanbeinstalledasanoption.
Full:TheImmunoblotSoftware,theusermanualandkitdefinitionsare installedintotheProgram Filesfolder.
TheinstallationprogramalsocreatesaniconontheDesktopandashortcutintheStartmenu.
Attheendyouareinformedthattheinstallationwassuccessful.

INITIALIZATION
Whenyoufirststarttheprogram,itisnecessarytoinputtheactivationcode.Youcannotoperatetheprogramwithoutit.Iftheprogramisinstalledbyaservicetech-nician,heperformsactivationsimultaneouslywiththeinstallation.Otherwisepro-ceedasfollows:
MakesureyouareloggedintoWindowsasauserwithADMINISTRATORrights –thenenteredactivationcodeisvalidforallusersofthecomputer. StartImmunoblotsoftware. ContactTestLineservice(email,phone)andgivehimtwenty-characterIDcode
ofthecomputer(A). Service technician generates a twenty-character activation code and
sends/dictatesittoyou.Putthiscodeintoactivationcodefield(B). ClickOK(C)andImmunoblotsoftwarestarts.
SCANNER CALIBRATION
Toassigncorrect intensityvalues toeach line,youmustcalibrate thescanner,preferablyimmediatelyaftertheinstallationofthesoftware.Ifascanneryouaretryingtousehasnotbeencalibrated,youwillbe informedabout it(A). Ifyou confirmitbyclickingonYes,theprogramwillexecutethescanningandevaluation, buttheresultsoftheanalysismaynotbecorrect.ScannercalibrationdoesnotapplytoBlueBLOT-LINEkitswherethecalibrationscaleisalreadypartofthesuppliedscanner.The calibration is done using a special calibration protocol supplied with the program.Thecalibrationproceduregoesasfollows:
1) Insertthecalibrationprotocol(B)intothescanner.2) OpentheScanner (C)intheSettings.3) Ifyourscannerispresentinthelistofpre-calibratedscanners(D),selectits nameandclickonApply.Otherwiseselectother,enterthecalibrationpro- tocolandclickonCalibrate scanner.4) Checkwhetherthecalibrationseriesismarkedthesameintheprogram(E) asinthecalibrationprotocol(F).Ifthemarksdiffer,contactyoursupplierto receiveanewcalibrationprotocol.5) Make sure only the scanner you want to calibrate is connected to the computerandclickontheCalibrate scannerbutton(G).6) Thecalibrationcantakeseveralminutesdependingonatypeofthescanner (H). After finishing the calibration the program informs you about the result (I). If the calibra- tion fails, the scanner you used is not fit for evaluating BLOT proto- cols.Insuchcase,contact your supplier to recom- mend/provide another scanner.

ANALYSIS FIELD
Itshowsdetailsofindividualstripsandacolourintensitycurveofspecificantigenicbands.ItallowsyoutohandletheStart lineofthestrip,ortomanuallyexcludeantigenicbandsfromtheevaluation(seeBand evaluation).YoucanadjustthezoomlevelinthisfieldinthesamewayasintheScan field.
EVALUATION TABLE
Itshowspreviewsofanalysedstripsandtheirdescription,theintensity(%)andtheevaluationofeachantigenicband,andalsoage-neraldiagnosticclassificationoftestedsamples.Theappearanceandfunctionoftheevaluationtablevariesineachsoftwaremode.IncaseoftheBlueDivermode,italsoincludesthemethodPlanner (F).
LOW BAR
Itshowsapathtothefilewiththeanalysedscan.Iftheimagehasnotbeensavedyet,thefollowingcautionisdisplayed:„Scan has not been saved“.

PROTOCOL PROCESSING STEP BY STEPThechapterdescribesindividualstepsofprocessingthescannedprotocolwithstrips,startingtheanalysis,savingandprintingtheResultsdocument.
MODE SELECTION
Thefirststepinprocessingaprotocolisthemodeselection.Thefollowingmodesareavailable:
BLOT-LINE – used to process strips type BLOT-LINE glued to the relevant TestLine protocolsandscanned.ImmunoblotBLOT-LINEmodeallowsyoutoselectandevalua- teonemethodonaprotocol.
BLOT–usedtoprocessstripstypeWesternblotgluedtotherelevantTestLinepro- tocolsandscanned.TheImmunoblotBLOTmodeallowsyoutoselectandevaluate onemethodonaprotocol.
BlueDiver–usedtoprocessstripstypeBlueBLOT-LINEwhichdonotrequiregluing andaredirectlyinsertedintothescanneralongwithaclamp.IntheBlueDivermode, multiplekitscanbeselectedandsimultaneouslyevaluated.
ModeselectionisperformedfromtheTool bar (A).Thisoptionaffectsthebehavioroftheprogramandthereforemustbedoneattheverybeginningoftheevaluationprocess.
INPUT
Theinputfortheanalysis isan imageofascannedproto-colora clamp.Both canbe loaded fromafileordirectlyscanned.
You can open the image from a file using one of the fo-llowingoptions:

IMMUNOBLOT BLOT/BLOT-LINE MODE – SELECTING A TYPE OF THE PROTOCOL, THE TEST AND THE LOT
Theprograminthe Immunoblot modeallowsyoutoprocesstwotypesofpro-tocols.First,youneedtospecifywhetheryouevaluateaprotocoltypeBLOTorBLOT-LINEwhichallowsdrop-downmenuProtocol type (A) intheToolbar.
Afterselectingaprotocoltypeyoucanselectakittype.Thiscanbedoneinthedrop-down menu Protocol name (B) in theTool bar.Youcannotselect thekittypewithoutfirstselectingtheprotocoltype.
Sinceversion1.3oftheImmunoblotsoftware,therearenowavailableQRvari-antsofprotocols(C)inadditiontoclassicBLOT-LINEprotocolsknownfromprevi-ousversions.DifferencesbetweenclassicalandQRvariantareasfollows:

1) The performance of the Conjugate control is defined for QR variantsofprotocols(seechapterDetailsoftheanalysis–Conju- gatecontrol).2) QRvariantofprotocolcontainsQRcode(D)intheupperpartof aprotocol,whichallowsautomatickitdetection.
Inthecaseofscanning/openingaprotocolwithaprintedQRcode,theprogramautomaticallychoosestheProtocol type (A) andtheKit type (B).Ifautomaticloadingforsomereason(damagedQRcode)fails,continuewiththeselectionoftheprotocoltypeandthekittypeasinpreviousversionsoftheprogram(B).
ATTENTION:Inthecaseofamanualchoice,afterloadingprotocolwithQRcode(D) selectalwaysQRvariantoftheprotocol (C)!!!
Strip lotselectiondependsonthetypeofaprocessedprotocol(BLOT,BLOT-LINE).
InthecaseoftheprotocoltypeBLOT,theTool bar displays drop-down menu Strip lot (E)withaselectionofavailablelotsinthesys-tem.Ifastriplotisnotavailableinthesystem,itcanbedownloadedfromthewebsiteofthecompanyTestLineorimportedfromCD.
AsfortheprotocoltypeBLOT-LINE,theTool bar displays a text box (F),inwhichitispossibletowritethelotnumber.LotidentificationisnotmandatoryforBLOT-LINEprotocols.
BlueDiver MODE – PLANNER AND SETTING KITS
SincetheBlueDiver modeallowstheevaluationofseveraltypesofkitsatonetime,theupperbarwiththechoiceofthetypeofkitsisnotactiveinthismode.InsteadofitthereisthePlannerintheEvaluation field.Thiscomponentallowsyoutoassigntypesofkitstodifferentgroupsofstrips.

Planner,whichtestsaretobeanalysedandwhicharenot.
Processofplanning:
TheBlueBLOT-LINEstripscontaintwo-dimensional barcode (A) (DataMatrix)whichallows theprogram to automatically assign a kit toeach strip.After scanning theclamp,thePlannerwillbeprefilled.However,theusercanchangeprefilledlayoutofstripsandmethods.Thismaybenecessary,forexample,whentheidentificationcodeonthestrip is illegible.Whenmanuallyassigningakit toastrip,proceedasfollows:
1. Inthestriptable,markastripbyclickingorbydraggingmarkofagroup (A).2. Inthelistofavailablekits,choosearequiredkit (B).3. Chooseatypeofasample (C);eventuallyusecheckboxes (D)toactivate/deactivateindividualtestswithinthechosenmethod.4. ClickonbuttonSet (E).5. Selection/settingscanbecancelledbyclickingontheDeletebutton(F).

TheimagedemonstratesasituationwherekitTAwaschosenforthefirsttwostripswhilekitTBwaschosenfortheremainingstrips.Incaseakitisnotspecifiedforastrip,thestripwillbeignored.Inadditiontoautomaticassignmentofthekittypefromthecodesonstrips,theprogramalsorecognizesabatchandautomaticallyfillsitinthePlanner (G).
RUNNING THE ANALYSIS
AfterselectingallthecriteriayoucanstarttheprotocolanalysisbyclickingontheStart icon (A)inthe Tool bar.StartingtheprocessofanalysisiscommonfortheIm-munoblotmodeandfortheBlueDiver mode.
ThenyoumustfillinthetextfieldPerformed by (B) intheTool bar.Thenameyouprovidedwillalsoappearintheprintedandsaveddocuments.
ThePerformed byfieldmustbefilledin.Theprogramdemandsyoutoenteryourname (C)otherwisetheanalysiswillnotstart.

Theprotocolanalysiswilltakeabout2-15secondsde-pendingonthecapacityofthecomputer.Theanalysisconsistsofseveralstepswhichcanbefollowedthrou-ghout the process. Firstly, a location in the protocolwherethestripsarefixedisset.Thelocationisshowninsharpcontoursinthedisplayedprotocol(D).Thenin-dividualstripsarelocatedandframedinyellowcolour(E).Finally,theanalysisisperformedandtheresultsaredisplayedintheAnalysis field (F) aswellasintheEva-luation table (G).
PRINTING THE RESULTS AND SAVING THEM AS PDF
Whentheanalysisisfinished,youcanviewtheresultsindetail(seeDetails of the Analysis).
Youcanchoosebetweentwotypesofevaluationdocuments.TheSummary resultsprotocolconsistsofevaluationofallantigenbandsofallprocessedstripsbutitdoesnotincludesomedetailedinformationwhichcanbefoundintheTest (X) resultsforeachparticularstrip.Bothtypesofdocumentscanbedirectlyprinted,ortheycanbesavedasPDF.
YoucansavetheResultsasPDFusingoneofthefollowingoptions:
A) Select File – Save Summary results as PDF / Save Test (X) results as PDFintheMenu B) ClickontheiconSave Results as PDFintheTool bar

SAVING THE SCANNED PROTOCOL/CLAMP
The scanned protocol/clamp can be saved for further archiving.Youcandoitintwoways:

EXPORT TO THE LABORATORY INFORMATION SYSTEM
The Immunoblot softwareallowsyou toexportresults to the laboratory information system(LIS).Aftercarryingouttheanalysisyoucancrea-teanexportXMLfilewhichcanbeimportedtotheLIS.ToexporttoaXMLformat,youmustsetanexportdirectory intheprogram(theLISwillthenadopttheanalysisresultsfromtheexportdirectory,whichmustbesetcorrectlyintheLISaswell).YoucansettheexportdirectoryintheImmunoblot software settingsusing theExport to LIS (A). First youmust enable theexport byticking theoption (B) and thenyoucanspecifytheexportdirectory(C).
Whentheexportdirectoryisset,youcancreateanexportXMLfileintheFile – Export to LIS menu (D)afterfinishingtheanalysis.

Whenanalyzingonlysomeofthestrips,youcanselectthemintheScan fieldbyclickingontheyellowborderofthestrip(A,C).Ifthestrip is:
1. highlightedbyafullyellowframe(A)–thestripismarkedandtheresultofitsanalysisisdisplayedintheEvaluation table (B).2. justoutlinedbyayellow frame (C) – the strip isnotmarkedand the resultof itsanalysis isnotdisplayed in theEvaluation table (B).
Theunmarkedstripswillnotbeevaluated.
YoucanviewadetailofanymarkedstripintheAnalysis field (E)byclickingonthecorrespondingbandinthetable (D).Intensitycurvesofindividualantigenicbandsandtheirdescriptionsandpositionsaredisplayedforaselectedstrip.AstripwithacurrentlydisplayeddetailishighlightedinyellowcolourintheEvaluation table (D)anditsframeisshowninboldintheScan field (F).YoucanalsochangethecurrentlydisplayeddetailofthestripmanuallybyusingtheUP(↑)andDOWN(↓)cursorkeys.

IMMUNOBLOT MODE – EVALUATION TABLE
Theevaluationofantigenbandsisshownvianumbers/symbolsintheEvaluation tableorgraphicallyintheScan field.Appearanceofthe Evaluation tableintheImmunoblotmodeandtheBlueDivermodeisdifferent.TheBlueDivermodewillbedescribedattheendofthechapter.
Explanationoflabels,numbersandsymbolsintheEvaluation table:
A) Number–stripsarearrangedintheprotocolfromlefttoright.B) Description–ashorttextwhichcanbeusedtomarkthestrip.ThetextwillalsoappearintheResults.Descriptionsofstripscan bepreparedinadvance,theycanbesavedandloaded(seeSaving and loading decriptions).C) Strip–aviewofthestripforbetterorientationintheresults.Theviewofthestripcanbeswitchedoff(seeProgram settings).D) Analysis–canindicatepossibleproblemsinthecourseoftheanalysis.E) Test name–theinterpretationofthetest/testsresults.F) Validity–indicateswhethertheControl linehasbeenlocatedcorrectlyinBLOT-LINEprotocols.G) Band evaluation–percentagevalueofeachantigenicbandintensity. BAND EVALUATION
A) Negative bands are displayed in green colour (percentage valueof theband intensity).B) Border bands are displayed in orange colour (percentage value of the band intensity).C) Positive bands are displayed in red colour (percentage value of the band intensity).D) Bandthatdoesnotmatchcriteriaofevaluationismarkedwithagreen X [X].It isusuallyabandthatcannotbedistinguishedfrombackgroundofthestrip.E) Bands manually excludedfromthetest(e.g.dirtonthestrip,scanneretc.)are assignedadash [-].F) Bands considered suspicious by the program are assigned an exclamation mark [!]. The program recommends you to check whether they have been correctly evaluated. If theyhavenot been correctly evaluated, exclude them manuallyfromthetest.G) Ifthestripismechanicallydamaged(itistornortooshort),allthebandsare assigneda[ø] symbolandthisstripcannotbeevaluated.
In all cases listed above, you can view additional infor-mation concerning theevaluationbyplacing themouse cursoraboveagivensymbol.Asmallquestionmark (H) appears beside the cursor and the program displays asmalltextfieldnearthecursor.

STRIP DETAIL
AfterfinishingtheanalysisyoucanviewadetailofaspecificanalysedstripintheAnalysis field.Thedetailedviewofthestripcanlooklikethis:
A) Strip image–positiononthestripcorrespondstoadisplayofindividualbandsintheintensitycurve.B) Interpretation of the test/tests results–colouredcircle/circlesindicatediagnosticclassificationofthestripaccordingtoindividual tests.Red = positive result,orange = borderline result,green = negative result.C) Band view and evaluation – green = negative or unsatisfactory band,orange = borderline band,red = positive band,black = manually excluded band.D) Start line–alinewhereananalyticareaofthestripbegins.Positionsofallantigenicbandsarerelatedtothisspecificline.E) Scale–showsapositionofeachbandinrelationtotheStart line.
Thedetailedviewofthestripalsoallowsyoutomanuallyincludeorexcludeeachbandfromthetest.Toexcludeabandfromthetestyoumustplacethemousecursorabovethegivenbandinthedetailedviewofthestrip.Thecursorchangesintoahandsymbol(F) and afterclickingonthebandadialogboxwillappearwhichallowsyoutoexcludethebandfromthetest (G).Theexcludedbandwillbedisplayedinblackcolour (H)andadash [-] willbeassignedtoitintheEvaluation table.Excludingabandfromthestripmeansanewevaluationofthewholestripwillbeperformedandtheinterpretationofthetestresultsmaychange.
The excluded band can be included in the test again using the same procedure.

START LINE
The Start lineanditscorrectlocationarevitalforcorrectevaluationofthestrip.TheStart lineisdisplayedinbluecolourinthedetailedviewofthestrip.Ifthebandisnotcorrectlylocated,youcancorrectitspositionmanually.IftheStart lineisnotfound,theprograminformsyouabouttheproblem(seeStart line not found).
ManualshiftispossibleafterpositioningthecursorontheStart line.Thecursorchangesintohorizontal arrows (A)andashortinstruc-tiontomovetheband(B)appears.Youcanmovethebandtoanewpositionbyclickingonitanddraggingit.AftermovingtheStart lineanewstripevaluationisperformed.
Bymoving the Start line you accept responsibility for apotentialchangeofthetestevaluation.Thechangeisin-dicatedintheEvaluation table (C)andintheResults do-cuments.
CONJUGATE CONTROL
Theanalysisof theConjugate control is available in ver-sion1.3andabove,namelyforQRvariantsofBLOT-LINEprotocols(seechapterBasicprotocolprocessing–Proto-col, test and lot selection). If the user selects/loads thistypeofprotocol,anewfieldwillbeaddedintotheEvalua-tion table – Conjugate control (A).
Stripswith theConjugate control contain,besides the Control line,alsobandscorrespondingtorelevantconjugates(IgG,IgA,IgM).Thesebandsareindicatedintheanalysisinthesamemannerasthediagnosticbands(D),butjustastheCon-trol line,arenotrecordedintheEvaluation table.TheoutcomeoftheConjugate control isshownasvalid (B) or invalid (C).

CONTROL LINE
TheControl line playsanimportantpart intheBLOT-LINEprotocols. Its intensity iscrucial forcorrectdeterminationoftheintensityofallanalysedantigenicbands.TheCont-rol linemustbecorrectly located.Anincorrect locationisindicated by a cross (B) intheValiditycolumnoftheEva-luation table. Correctly located Control line is assigned aticksymbol (A).
BlueDiver MODE – EVALUATION TABLES
IntheBlueDiver mode,theprogramallowsevaluationofseveralkitssimul-taneously.Sincethekitsdifferinthenumberandtypeoflines,itisnolongerpossibletosummarizealltheresultsintoonetable.Theprogramsolvesthissituationbyusingmoretabs.
AftertheanalysisseveraltabsappearnexttothePlannerintheEvaluation table.Thenumberofthetabscorrespondstothenumberofusedkits.Thetabsareidentifiedbykitabbreviations.Atableineachtabdisplaysallthestripswhichhavebeenanalysedbythekit.

IfthelotoftheanalysedstripsisnotavailableinthesystemwhileprocessingBLOTprotocols,youcandownloaditfromtheweborimportitfromtheCD.Thelotcanbeimportedinthefollowingway:
A) Select Edit – Import LotintheMenu B) Select Import...intheLot drop-down menu

SAVING AND LOADING DESCRIPTIONS
Youcandescribeindividualstrips,andsaveandopenthedescriptions.Suchprocedurecanbehelpful,forexample,insituationswhenmorethanoneexaminationsareassignedtoapatient.Stripdescriptionsarefilledininadvanceandsavedinafile.Thenyoucanjustopenthemfromthefileforfollowinganalyses.
A) Strip descriptions,filledininadvancebyauser.B) TosavedescriptionsselectFile – SavedescriptionsintheMenu and specify a path to thefilewhere thedescriptionswill be saved.C) ToloaddescriptionsselectFile – LoaddescriptionsintheMenu and select a source file. The descriptionswill be loaded and displayedintheEvaluation table.
In theBluediver mode, the program allows to fill in descriptions (patientID)inthePlanner.Loadingandsavingofthesedescriptionsfrom/tothefileworksthesamewayasinthe Immunoblot mode.

COMMON ISSUES
START LINE NOT FOUND (BLOT/BLOT-LINE PROTOCOL)
IftheStart lineofastripisnotfound,antigenicbandscan-notbeproperlylocatedandthetestwillnotbecorrectlyevaluated.Suchaproblemis indicatedintwoways–by atextinformationintheAnalysis field (A) and by an excla-mationmark(B) intheAnalysis columnintheEvaluation table.Thestripisautomaticallymarkedasnon-assessableandallitsbandsaredisplayedinblackcolour.Insuchcaseyoumust place theStart linemanually into the correctposition. The Start line of BLOT-LINE protocolsmust bepositionedontheredstripeneartheuppermarginofthestrip.
CONTROL LINE NOT FOUND (BLOT-LINE PROTOCOLS)
Usually theControl lineofBLOT-LINEstrips isnot foundwhentheStart lineisnotfoundorisincorrectlylocated.SuchproblemisindicatedbyacrossintheValidity column inthe Evaluation table (A).Youcanusuallysolvethepro-blembymovingtheStart line toacorrectposition.However,iftheStart lineislocatedcorrectly,youcanusuallysolvetheproblembyresettingslightlyitspositionbyapprox.0.5mm.
UNABLE TO SCAN
When scanningof theprotocol fails, theprogramwill report the failure. In such case,youmust contact a system integrator. The scanner has not been correctly installed in theoperatingsystemandtheprogramcannotdetectit.
UNABLE TO DOWNLOAD UPDATES
When theKit update or the Lot update from theweb fails repeatedly, theremay be a problem with Network settings. Check settings of the TestLine web address (http://testlinecd.cz/data/immunoblot)usedforupdateimporting(A).Ifthewebaddressisenteredcorrectlybuttheproblemsremain,contactasystemintegratortochecktheproxyserversettings(B)intheNetwork settings.
NOT LOADED QR CODE
In the case of scanning/opening a protocol/clampwith printedQR code, the programautomaticallychoosestheprotocoltypeandthekittype.Ifautomaticloadingforsomereason(damagedQRcode)fails,continuewiththeselectionoftheprotocoltypeandthekittypeasinpreviousversionsoftheprogram.ATTENTION:Inthecaseofamanualchoice,selectalwaystheQRvariantoftheprotocolafterloadingprotocolwithQRcode!!!
