Introduction

If you have Internet access and a web browser installed on your computer, visit the Varian, Inc. Web Site at www.varianinc.com. In the Scientific Instruments Products area, you will find the latest software and documentation updates for the Saturn GC/MS Workstation suite of products, along with additional notes, tips, and answers to frequently asked questions. You may wish to visit this site periodically to see if new information is available that may be pertinent to you.

This software is the sixth release to control the Saturn 2000 GC/MS in a Windows-based platform. It is compatible with all Saturn 2000 GC/MS units manufactured by Varian between June 1996 and today. It will not control previous generations of Saturn systems (I, II, 3, or 4D). However, the data handling facilities of this software may be used with data files generated from those instruments.

Saturn GC/MS Workstation Pre-Installation Instructions For new customers who are installing Version 5 on a computer for the first time. Includes qualified computers and printers as well as environmental requirements for the GC/MS system as a whole.

Saturn GC/MS Workstation Upgrade Notes For customers who are installing Version 5 on a computer where a previous DOS-based Saturn software version is installed. Includes required configuration changes and operational differences between Version 5 and previous versions.

Upgrading If you are already using a previous version of the Saturn GC/MS Windows Workstation, please use the Install->Saturn GC/MS Workstation->Upgrade option from the CD Browser home screen to upgrade to the latest software. This simplifies the upgrade process by automatically uninstalling the old (core and optional) software and reinstalling the new software with your existing serial numbers.

This auto-upgrade feature is not appropriate for those users upgrading from a previous DOS-based version of the Saturn software. Please refer to the Saturn GC/MS Workstation Upgrade Notes described above for information on that process.

Before upgrading, please be sure to read the sections below that describe the changes that were made subsequent to the version of the software that you are presently using.

If you are upgrading from a previous Windows version, be sure to first uninstall Acrobat Version 3 and then install Acrobat Version 4 (from the CD) to ensure that you are able to read the electronic copies of the manuals on the CD.

Changes Since Version 5.51 The primary purpose of the Version 5.52 release is to add support for the Module Interface Box (MIB 800), add a couple of new reports to the Custom MS Reports, and to correct a number of problems.

These changes are described below. To understand the context of these changes, you should be familiar with the features present in the software through Version 5.51.

Installation The installation program has been improved to give more flexibility to the user in selecting the installed GPIB driver to use with the Saturn Workstation software.

The installation program now allows the installation of the Workstation on Windows 2000 PCs without displaying a Warning message (Windows 2000 is now supported).

The installation program will now upgrade the Version 1.6 NIST MS Search Program installations to Version 1.7 if specified by the user.

New Hardware Support Star 800 MIB – Support for the new Star 800 Module Interface Box for analog data acquisition has been added to the Saturn Workstation. The 800 MIB replaces the ADCB Board, which has been discontinued.

Demo GC’s (39XL, 2002, 2003) - Since these GC’s are not currently supported as inlets to Mass Spectrometers, their drivers have only been added to the demonstration version of the software.

Custom MS Reports Additions Core Reports – Two new Template Models, MultiCpdBasic and SummaryBasic, have been added to the Custom MS Reports shipped with the Workstation. The MultiCpdBasic report summarizes target compounds from a designated data file in graphics and text. The SummaryBasic report summarizes the data for calibration and analysis files in a Recalculation List

Optional Reports – Two optional reporting packages were released coincident with the release of Version 5.52. These are the MultiCompound and ToxProPlus packages. The MultiCompound package is a more-capable version of the MultiCpdBasic report described above and the ToxProPlus package builds on top of that with Ion Ratio and Screening reports targeted at the Toxicology market. Please speak with your Varian Sales Representative for more information on these new applications.

Changes Since Version 5.41 The primary purpose of the Version 5.51 release is to add support for the newly introduced 3900 GC. Version 5.51 also corrects some problems found in the Version 5.41 release and makes a few enhancements to the data-handling portion of the software. These changes are described below. To understand the context of these changes, you should be familiar with the features present in the software through Version 5.41.

Installation The National Instruments GPIB Driver installation has been incorporated into the Saturn Workstation installation. However, if other driver options are available, the installation program will prompt for the correct driver/board to use. If you wish to use an IOtech GPIB board, you must manually install the board and driver before installing the Saturn Workstation.

Installation instructions for the (integrated) National Instruments GPIB Driver may be found in the Manual subdirectory on the CD. Instructions for the (standalone) IOtech GPIB Driver may be found in the IOtechGPIBDrivers subdirectory on the CD.

New Hardware Support 3900 GC – Support for the new 3900 GC has been added. This GC is now available as part of the new Saturn 2100 system offering.

CP-8400 Autosampler / CP-8410 AutoInjector – Support (excluding 2000R) for the new CP-8400 AutoSampler and the CP-8410 AutoInjector has been added to the software. However, since only a single MS detector is supported per Workstation, simultaneous acquisitions (using the 8400 “Dual Injection” feature) to multiple MS detectors is not supported. However, a single MS acquisition and one, or more, GC acquisitions may occur simultaneously using the 8400 “Dual Injection” feature.

CP-1177 Injector – Support (excluding 2000R) for the new CP-1177 Injector has been added to the software.

Rapid-MS – Support (excluding 2000R) for the Rapid-MS option has been included in the core software.

RMS Noise The Saturn Workstation has for some time used a Peak-to-Peak algorithm to calculate noise. While the automated, quantitative part of the software still uses this algorithm to calculate results, the user is now given a choice of which noise algorithm to use, either Peak-to-Peak or RMS, when interactively inspecting the Signal-to-Noise of a particular region of a chromatogram.

A future release of the Workstation will eliminate all Peak-to-Peak noise calculations in favor of the industry-standard RMS noise calculation in all areas of the software.

Other Enhancements and Changes to the Saturn GC/MS Workstation

The following additional enhancements and changes have been incorporated into the Version 5.51 Saturn Workstation (some of these changes were also made in one or more of the updates to Version 5.41):

Saturn 2000 Module Window 1. Clicking on the Hide Keypad button or the drop down list box used to

control what’s displayed in the lower half of the System Control Saturn 2000 Module Window will no longer lock up System Control when the focus is changed to another application.

2. Previously, under Japanese Windows, the degree symbol displayed in the Saturn 2000 Module Window was corrupted. Now, the word “degree” is used instead.

3. Previously, under some configurations, while collecting Profile Data, the Saturn 2000 Module Window would become unresponsive.

4. In Acquisition Mode, Temperature deviations outside of specific tolerances are now considered fatal errors rather than warnings and will prevent an acquisition. Either the temperature set points must be changed in Temperatures Mode to match the actual temperatures or one must wait for the actual temperatures to attain the current set point temperatures before continuing.

Manual Integration 1. The chromatogram display in the Chromatogram and Compound

Integration Dialogs now display the original peak start and end points in addition to the new locations manually selected by the user. If changed from the original locations, the original points are marked with an “X.”

2. Manual Integration of data files processed with a Calibration Type of “%” is now possible.

3. Previously, under manual calibration, if the same data file appeared on more than one line in the calibration log, the software would crash.

Standard MS Reports 1. The Sample Report now allows the user to specify an Overlap time value

when displaying the chromatogram in more than one plot. Each plot overlaps its adjacent plot by the number of seconds specified.

2. The Sample Notes header field is now labeled “Inj. Sample Notes” and it now prints only the Sample Notes from the Injection Log (Injection and/or Recalc Sample Notes can both be printed in the body of the report).

3. Large amounts in MS Reports no longer cause it to crash. Values exceeding the field width are displayed in exponential notation.

4. The “Standard” Sample Report no longer improperly identifies the Height column in the Unidentified Peaks section as an Area column.

5. Using a “percent” symbol (%) in a file name no longer causes display problems in MS Reports.

6. Data File name, Method file name, and Sample List file name fields specified in the Header Editor will now use the full width of the report to display those names (and paths) if there are no fields specified adjacent to (the right of) them. (Use the <None> specification to prevent other fields from residing there.)

Custom MS Reports 1. Previously, under certain conditions, when viewing an FC-43 Tune Report

using the ToxPro report template, the software would stop responding.

MS Data Handling Method Editor 1. Compound Retention Times past the end of the current data file no longer

cause the Data Handling Method Editor to crash when the Compound Table Entry tabbed dialogs are displayed.

MS Data Review (aka MS Data Review) 1. Previously, when manually zooming a real-time chromatogram in MS Data

Review outside of an area already acquired, the software would crash.

2. When trying to move an Integration Point in the Chromatogram and Compound Windows while running under Japanese Windows, the Multi-Chro Window would be errantly displayed.

System Control/Automation 1. When browsing in System Control for a data file in a RecalcList, if a file

generated by the Version 5.41 software is selected, an incorrect injection date will be displayed. The source of this incorrect date has been corrected and new data files will not exhibit this problem.

2. Corrected the automation problem that generated “Cannot RAI Background Thread Running” messages and skipped ‘GOTO’ commands.

Faceless 3800 Module Window (Saturn 2000R) 1. Column Length parameters are now handled correctly. Changes to

support centimeter Column Lengths that were made in Version 5.41 Update #1 broke the Column Length parameter handling which has now been fixed.

File Conversion 1. The Operator, Sample (aka Sample ID or Name), and Comments (aka

Injection Sample Notes) fields are now handled correctly when converting between .MS and .SMS file types.

Computer Hardware Configuration While the Saturn GC/MS Workstation is configured using standard PC components, there are a number of computer hardware compatibility and conflict issues to consider when configuring a computer for use with Saturn. These are outlined below:

Minimum Computer Requirements Windows 95/98 Ensure that your computer meets the Minimum Computer Requirements listed below:

• Pentium processor, at least 90 MHz (166, or better, recommended)

• At least 32 MB RAM

• An ISA, PCI, or PCMCIA slot (as appropriate) for the GPIB board to be installed, plus one PCI slot if a PCI Ethernet card is to be installed.

• CD-ROM Drive, at least 4X

• Video driver and monitor capable of 800x600 resolution with 256 colors (1024x768 with 16-bit color strongly recommended)

• Internet Explorer 4.01 (or later)

Windows NT/2000 Professional Ensure that your computer meets the Minimum Computer Requirements listed below:

• Pentium II processor, at least 300 MHz

• At least 64 MB RAM

• An ISA, PCI, or PCMCIA slot (as appropriate) for the GPIB board to be installed, plus one PCI slot if a PCI Ethernet card is to be installed.

• CD ROM Drive, at least 4X

• Video driver and monitor capable of 800x600 resolution with 256 colors (1024x768 with 16-bit color strongly recommended)

• Internet Explorer 4.01 (or later)

• For Windows NT Version 4.0, Service Pack 4+, NTFS

• Administrator privilege for installation

GPIB Driver Installation Overview A GPIB Interface Card and Driver are required for the Saturn GC/MS Workstation to communicate with the Mass Spectrometer. Two commercial drivers are provided on the Saturn Workstation CD and the one you should install depends upon the type of Interface Card you have purchased.

From the Saturn Workstation CD home screen (accessed by running the program BrowseCD.exe on the CD), click on the Install button and then the Saturn GC/MS Workstation button to display a screen from which the drivers may be installed.

The order in which the various components are installed is important and must be as follows: 1) GPIB Driver software (National Instruments or IOtech) 2) GPIB Interface Card 3) Saturn GC/MS Workstation software The following sections discuss the various installations in (or provide pointers to) more detail.

Early Saturn 2000 Users: If you are a Windows 95/98 user and have an old IOtech GP488B (ISA-based) Interface Card, you do not have to use a commercial driver. Please see the section titled Varian Proprietary GPIB Driver below for more information.

National Instruments GPIB Driver/Card Installation The National Instruments GPIB Driver installation program is located on the Workstation CD. To begin the installation, locate the appropriate option in the Saturn Workstation CD browser (as described above) or use the Windows Explorer to browse to the \NationalGPIBDrivers directory and double-click on ni488.exe. Follow the instructions given by the installation program. When prompted for a response, accept the default response.

For more information, the National GPIB Product Manuals can be found (in Adobe Acrobat format) at http://digital.ni.com/manuals.nsf/web_productcurrent.

Windows 98/NT/2000 Follow the steps below to ready the National Instruments GPIB interface for use with the Saturn Workstation under Windows 98 and Windows NT:

1) Run the above-referenced setup program to install the driver software on your PC.

2) Follow the instructions on the screen.

3) Shutdown Windows.

4) Remove power from PC.

5) Physically install the interface card in the appropriate slot (ISA or PCI).

6) Return power to PC.

7) Power-up and restart your PC.

8) Windows will detect your new hardware.

IOtech GPIB Driver/Card Installation Note: The IOtech GPIB Driver and Card may not be compatible with certain PC hardware and Windows operating system configurations. Untested configurations should be evaluated before use.

The IOtech GPIB Driver installation program is located on the Workstation CD. To begin the installation, locate the appropriate option in the Saturn Workstation CD browser (as described above) or use the Windows Explorer to browse to the \IOtechGPIBDrivers\W95_WNT\disk1 directory and double-click on setup.exe.

The IOtech IEEE 488 User’s Manual can be found (in Adobe Acrobat format) on the Workstation CD in the \IOtechGPIBDrivers directory. It describes the installation process in detail. See the 1-Overview, 3-Installation, and 4-Hardware Configuration Reference sections. A brief overview of the process is given below.

Windows 98 Follow the steps below to ready the IOtech GPIB interface for use with the Saturn Workstation under Windows 98:

1) Run the above-referenced setup program to install the driver software on your PC.

2) If your card is a non-Plug and Play card – such as the [Personal488 (aka GP488B), Personal488/AT, and Personal488/MM - you must manually run the "Add New Hardware" Control Panel applet at this point. The Add New Hardware applet will make suggestions about how to configure your card. You should use this information to physically configure your card.

3) Users of Plug and Play cards - such as the Personal488/PCI (aka PCI488), Personal488/ATpnp, and Personal488/Card – may skip this step.

4) Shutdown Windows.

5) Remove power from PC.

6) Physically install the interface card in the appropriate slot (ISA or PCI).

7) Return power to PC.

8) Power-up and restart your PC

9) Use the “Bus Configuration Utility” (aka “IEEE 488”) Control Panel applet to specify/configure the type of card that you installed. You should select the Interface (IEEE0), click on the Properties button, and then select the Interface Hardware type and System Resources (if appropriate).

10) Verify the installation with the WinTest program installed in the IOtech Driver488 folder.

Windows NT Follow the steps below to ready the IOtech GPIB interface for use with the Saturn Workstation under Windows NT:

1) Run the above-referenced setup program to install the driver software on your PC.

2) If your card is a non-Plug and Play card – such as the [Personal488 (aka GP488B), Personal488/AT, and Personal488/MM – you must physically configure your card.

Interface (IEEE0), click on the Properties button, and then select the Interface Hardware type and System Resources (if appropriate).

9) Verify the installation with the WinTest program installed in the IOtech Driver488 folder.

Varian Proprietary GPIB Driver Note: If you are using the IOtech GP488B Interface Card on a Windows 95/98 PC and choose to use the Varian Proprietary Driver, then the following instructions apply. Otherwise, consult the appropriate documentation for the GPIB Card/Driver combination that you have purchased.

While there is no software configuration required when using the Varian Proprietary Driver, the IOtech interface card must be properly configured as described in the following table.

Previous DOS-based versions of the Saturn GC/MS software required the IOtech adapter to use PC interrupt (IRQ) 5 and DMA channel 3; and thus were unavailable for use by other host computer hardware adapters. However, the Windows-based (Varian Proprietary Driver) software has no such requirement and the adapter may be configured to disable their use if the Windows-based software is to be used exclusively.

DIP switches and jumpers on the adapter are set up at the factory for use with the Saturn system, as follows:

Wait state and clock selection settings on the adapter use the board manufacturer’s default settings (on-board clock and 0 wait states). Refer to the IOtech GP488B Installation Guide for more information.

In a Plug-And-Play system, you should manually reserve the above resources so that other devices are not automatically configured to use them. This may be accomplished by doing the following:

• Invoke the System program in the Control Panel by selecting: Start→Settings→Control Panel→System

• Click on the Device Manager tab.

• Click on the Computer icon in the window displayed.

• Click on the Properties button.

• Click on the View Resources tab to ensure that the IOtech GP488 does not conflict with anything already in the system. If there is a conflict, the conflicting device must first be changed to use different resources (see the Windows 95/98 help files for more information on doing this).

• Click on the Reserve Resources tab.

• In turn, select each of I/O, IRQ (if used), and DMA (if used) radio buttons, clicking on the Add... button to reserve each of the resources used. Note that each of the 8 I/O resources used by the GP488B will need to be entered separately, using the individual I/O address in both the Start and End Value fields.

Proper communication between the Data System and the Saturn 2000 Module may be verified by invoking the System Control application. If the Saturn 2000 connects, the board is properly installed, configured, and connected for Windows-based software operation.

Ensure that the following are true before invoking System Control:

• The IOtech GP488B board is properly-configured (see table above)

• The Software is properly-configured (see the relevant software configuration sections within this document)

• The IEEE 488 cable is properly connected between the IOtech board and a powered-up Mass Spectrometer.

ADC Board Configuration The ADC Board adapter, if used, comes configured to use I/O addresses 280-287 by default. The resources required by the ADC Board should be reserved (in a manner similar to that described for the IEEE 488 above) to prevent conflicts.

If the ADCB driver is enabled (via the Star Toolbar) and the current ADC Board I/O address specification conflicts with another device, such as a network card, the PC may lock-up when invoking System Control. Likewise, if there is no ADC Board I/O address specification in the Star32.ini file and the Configuration Wizard encounters a conflicting device when it searches from among the possible ADC Board I/O addresses, System Control may lock-up.

Please refer to either the Module Configuration Instructions section of the Version 5 Software Upgrade notes or to the documentation shipped with your ADC Board for more information on properly configuring the ADC Board.

Network Adapters If a 3800/3900 GC will be used, then an Ethernet adapter will be required. As most network adapters today utilize Plug-And-Play technology, you will likely have little to do to properly configure the hardware.

However, the system on which you install such an adapter must have sufficient available resources to support the adapter. It is also imperative that all non-

Plug-And-Play adapters have their resources manually reserved before installing devices that utilize Plug-And-Play.

Please refer to the 3800 or 3900 GC Manual for more information on setting-up the GC for operation.

Computer Software Configuration While the Saturn GC/MS Workstation can operate successfully in the presence of most commercial software packages, a number of system/software compatibility and conflict issues must be considered.

Disk Maintenance The Saturn GC/MS Workstation software, like most programs, doesn't handle the conditions of low disk space and high disk fragmentation very well. Data acquisition failures, among other problems, can result if the hard disk is not properly maintained. Free disk space should be maintained at a minimum of 2 MB (preferably much higher).

The ScanDisk and Disk Defragmenter programs (both found under Start →Programs →Accessories →System Tools) should be used before installing the software and periodically thereafter. The Windows Task Scheduler is a good tool for performing these on a regular basis (not while using the Saturn system, of course). Disk maintenance is an important part of all system administration regardless of the software used.

Power Management Software Power Management software should not be used, except, perhaps, for controlling the computer monitor. The power management software may either be incompatible with the Saturn GC/MS Workstation software or may cause loss of data when it shuts down a particular computer component.

Virus Protection Software Disable any “memory-resident” virus protection software before installing or using the Saturn GC/MS Workstation software. Instead, use “on-demand” virus protection software that may be run periodically; at system boot-up or at any other time during which the Saturn GC/MS Workstation software is not active.

Windows 95, 98, NT It is very likely that future versions of the Saturn GC/MS Workstation will no longer be supported on these platforms. You are encouraged to consider an upgrade to Windows 2000 Professional at your convenience.

Real-Time, Client/Server, or Network Applications The Saturn GC/MS Workstation is a “real-time” application. This means that it must respond in a timely manner to do its work. For this reason, it is imperative that no other applications with similar (real-time) requirements be used while the Saturn GC/MS Workstation is acquiring data.

Likewise, client/server and/or network applications, with their potentially demanding and time-consuming operations, can also jeopardize reliable workstation operation. Use of such applications should be carefully considered and qualified before using them for production work.

Driver Problems Drivers for various hardware components (disk and tape drives, digital interface cards, network cards, etc.) generally do not interfere directly with Saturn system operation. Instead, problems usually appear when the adapter card is configured in a way that interferes with required Saturn system hardware interrupts, DMA channels, or I/O addresses. Of course, there are many external devices available for PCs, and it is always possible that some add-on hardware or their drivers can manipulate the host system in a way that will keep the Saturn system from working properly. Some trial-and-error work is always in order for these setups.

Real-mode Power Management, Plug and Play, and “memory-resident” software Virus Scanning (specifically, McAfee VShield) drivers have been known to interfere with reliable Saturn operation. Avoid the use of these, if possible.

Protected Mode Device Driver Troubleshooting If the Saturn GC/MS Workstation (or the computer in general) is not working properly and you suspect that there may be a problem with a Mouse, Video, or other protected mode driver, use the System Configuration Utility to selectively disable driver and software component loading. To run it, click on Start, select Run…, enter MSConfig in the Open edit control, and click on OK.

Saturn Software Operational Considerations This section identifies a number of caveats, known problems, and other useful information that you should consider when using the Saturn GC/MS Workstation. The information is organized according to component area.

General Saturn GC/MS Workstation Issues Concurrent access of Methods and Data Files If you are running automated injections and recalculations from System Control while the active Method is being modified in MS Data Review, Interactive Graphics or Method Builder, errors may occur that cause automation to halt. Also, if you are recalculating a Data File from System Control and the Data File is simultaneously open in the reporting applications, errors causing automation to halt may also occur. If you are running unattended automation in System Control, make sure that neither of these conditions exist.

Saturn GC/MS Workstation and other Windows applications The Saturn GC/MS Workstation is tested with a variety of other Windows applications. In routine operation you will find little trouble using the Saturn Workstation with other standard Windows applications such as Microsoft Excel and Word. However, if you are running valuable samples of very limited

quantity, you will want to avoid opening or running other applications unless you are absolutely certain that the other applications are reliable.

Recovering fragmented memory It is a good practice to restart your system periodically (for instance once each day when you come into work or once in the evening before you start a long automation run) to avoid problems from fragmented or low memory conditions. Such conditions may arise under normal use over prolonged periods with any Windows application.

Printer drivers The Saturn GC/MS Workstation assumes that there is a printer driver properly installed on the PC on which it is installed. While a physical printer need not be connected to the PC, a software driver must be installed for proper operation. Lock-ups and/or poor-quality displays may otherwise result.

If you are having trouble with printing—for example, if the printed output is formatted incorrectly, or if error messages are generated during the printing process—it is possible that the printer driver you are using requires updating. Check with the printer's manufacturer for updated printer drivers. If an updated driver does not exist for your printer, then you may have to experiment with various Windows and Saturn GC/MS Workstation settings and options to work around your problem.

If you are using an HP Paintjet printer and you have elected to set a chart speed manually rather than using the ‘Fit-to-Page’ option in the Chromatogram Options of the GC Report section of your Method, you may see an additional blank page after the chromatogram is printed. If you use the Okidata LED Pageprinter with the OLA 10 driver, the Report header will be compressed.

System Control / Automation (General) Data Acquisition to Network Drives Collection of GC/MS data directly to networked drives is unreliable because real-time disk access is not guaranteed. Data should be collected only to local drives, and then archived to the network in a separate step (e.g., using a Copy command from a batch file invoked via the Capsule AutoLink command).

Automation and Printing The Saturn GC/MS Workstation will reliably perform many sequences of live injections. To take full advantage of this capability, verify the availability of sufficient hard disk space, gasses for your GCs, and paper for your printer. Prior to performing prolonged unattended automated injection sequences, make certain that your printer has sufficient paper and an unobstructed paper feed and exit path to avoid interrupting your analyses due to printer errors. The SampleList allows you to log Data Files generated from the injections into a RecalcList, which can then be used to print out your results after all injections have been performed. Refer to the Inject Single Sample and Inject Multiple Sample sections of your Operation Manual for more information on setting up and using RecalcLists.

Using long file names The Saturn GC/MS Workstation generally supports the use of long file names for Data Files, Methods, SampleLists, RecalcLists, and Sequences. Since you can specify the names for Data Files using wildcard symbols that are replaced with information such as sample name, injection date, detector name, and injection number, it is possible to accidentally specify a filename that will exceed the 255 character limit on file names in Windows. When you specify Data File names, make sure that the resulting path and file name does not exceed this limit. If this limit is exceeded, the possibility of duplicate file names and data loss exists.

AutoSamplers and SampleLists The Saturn GC/MS Workstation recognizes each supported AutoSampler and will automatically use the correct SampleList for that AutoSampler. The supported AutoSamplers are the 8200 and the 8134 Stream Selector (using the 3400 or 3600). If you have specified a device other than an AutoSampler or if you are using an AutoSampler that System Control doesn’t recognize, then System Control will use a Generic SampleList. Note that a SampleList may contain sections for multiple AutoSamplers simultaneously. System Control will use the section appropriate for the configured AutoSampler for the instrument in which the SampleList is open.

Specifying AutoLink applications If you are using AutoLink and the path or file name contains spaces, you will need to enclose the path and file name in double quotes (""). Keep in mind that the Browse feature will enter the path and file name without quotes—you will need to add them to the file specification by hand.

ADC Board voltage settings (3400/3600 GC detector users only) Each channel of the ADC Board has a hardware configurable range set by physically changing jumpers on the ADC Board. The channels can be set to either 10V or 1V (they are set to 1V when they arrive from the factory). Depending on your detector, the analog voltage supplied may exceed the inputs to the ADC Board. When this happens you will see a flat line on your chromatogram at the maximum voltage set for your ADC Board; this is the indication of an ADC overrange condition. If the ADC Board channel is set to 1V, you can shutdown your system, remove the ADC Board and reset the three jumpers for each channel to 10V. If you are already using the 10V setting, contact the detector’s manufacturer regarding the use of voltage divider networks to bring the output signal to within an acceptable range for the ADC Board.

System Control / Automation (Saturn 2000) Data Handling and Acquisition Segment Breaks The MS Method Editor allows segments to be specified as short as .1 minute. However, from a data handling perspective, it is advisable to work with segments of no less than 25 scans (preferably more). Narrower segments may not contain enough points to determine baseline and noise values, in which case good quantitative results may not be obtained.

Scan Numbers and Retention Time Scan numbers should not be used as a substitute for retention times for the following reasons:

• Different MS Method Segments can have different Scan Times, making the conversion to retention time less straightforward.

• Even with consistent Scan Times across segments, there is a non-zero inter-MS Method Segment setup time, during which scans are not occurring.

• Ion Traps, due to the need to ionize in the time domain, have Scan Times that vary around the nominal. Some are longer and others are shorter.

• Due to the demands of other resource-intensive programs, the Saturn 2000 may not be able to initiate scans at rate implied by the Scan Time specified.

If scan numbers are used as a substitute for retention times, then it will appear that retention time shifts are occurring when, in fact, they are not. The displayed Retention Times are correct and should be used when interpreting results.

Tab key The tab key will not move the focus from field to field. To change the focus, it is necessary to use the mouse to click on an individual field.

Temperature Edit controls The temperature and time fields in the Temperatures mode Setpoints group box will not respond to the Enter key. To activate the analysis temperatures, it is necessary to click on the Apply button. The bakeout conditions will not be applied until the Start Bakeout button in the Control and Status Group Box is clicked.

Diagnostics The currently selected filament will not be tested until it is turned off.

Start up When the Saturn GC/MS Software is starting up, it is necessary to wait until the system is fully up and running before attempting to reposition or resize any of Saturn's windows. Repositioning or resizing a window while the system is attempting to display a modal dialog box, may cause the user interface to lock up. If the user interface does lock up, press CTRL-ALT-DEL, select System Control - …from the list and click End Task. The Saturn GC/MS may then be restarted.

uSIS and SIS Calibration If SIS Calibration has not yet been performed, the Saturn Software will incorrectly require it before allowing a method utilizing uSIS to be run. As uSIS does not require SIS Calibration, you may simply change the SIS Amplitude Adjust Factor parameter (on the Setpoints tab on the Auto Tune screen) and click on the Apply button to eliminate the error message.

Filament Testing While Filament testing is done upon entry to the software and before each Acquisition, it is not done before running Auto Tune functions. Therefore, if you are getting unexplained failures in Auto Tune, you should check the status of your Filaments.

System Control / Automation (3400/3600 GC) Using System Control with a 3400 or 3600 GC Before you start System Control, turn on the power to your 3400 or 3600 GC(s). Do not press RESET on the GC front panel while modules are logging into System Control, as this will disrupt serial communication.

Using System Control with an 8200 AutoSampler If you open and close the 8200 storage module, remove the 8200 carrousel, or experience an air pressure low error, you must reset the 3400 or 3600 GC from the 3400/3600 GC Status and Control window in System Control or on the front panel of the GC before you proceed.

3400/3600 GC REMOTE CONTROL LED operation The REMOTE CONTROL LED on the front panel of the GC illuminates when a Method is downloaded (activated) from the Workstation. If you make multiple injections with that Method, the REMOTE CONTROL LED goes out after the first run. The REMOTE CONTROL LED also goes out if you press RESET (either in the GC Status and Control window in System Control or on the front panel of the GC). Whether the REMOTE CONTROL LED is on or off, however, the 3400 GC and the Saturn Workstation are always communicating.

Setting a standby temperature The 3400 and 3600 GCs support a standby temperature that is used to keep the column oven at a suitable temperature after automation is complete. The Saturn Workstation cannot use the standby temperatures directly. You can, however, create a Method that will set all of the heated zones' temperatures to the desired values. Add a line at the end of your Sequence that will activate this Method. You may wish to use this Method as a “bakeout” Method to clean out the column and prepare for the next set of samples. To start this Method running, the associated SampleList should specify a single dummy injection.

8134 SSV AutoSampler type mismatch If you try to download a GC Method with an 8134 SSV section to an 8134 SSV equipped GC and get an AutoSampler type mismatch error, then the System Control hardware options have not been configured for that GC module. To configure 8134 SSV Hardware for a GC module, click on the Hardware... button on the GC's Module Status and Control window. This will open the GC's Hardware Options dialog box. At the bottom, in the Sampling Device section, click on the button for 8134 Stream Selector Valve. Immediately below this button, click on the arrow in the combo box to drop down a list of Valve configurations. Scroll through the list and click on the Valve type that matches the Valve installed on the GC. When you have finished configuring the Sampling device, click on the OK button at the bottom of the dialog box. System Control will record this configuration in the star32.ini file, and you will not need to reconfigure again unless you change the hardware configuration.

Using a Stand-Alone 8200 with a 3400/3600 GC If you are using a Stand-Alone 8200 AutoSampler with a 3400 or 3600 GC you may, on occasion, be able to open two SampleLists for that instrument. The problem is caused when the 8200 is enabled in the 3400/3600 Method section and both the GC and the Stand-Alone 8200 log into the same instrument. If this problem occurs, activate a Method that turns off the GC AutoSampler and close the SampleList associated with the 3400/3600. System Control will not allow you to begin either SampleList while both are open.

System Control / Automation (3800/3900 GC) Concurrent use of other Windows applications In general, you can use other Window applications concurrently with the Saturn Workstation while a 3800/3900 GC is logged on to System Control. Certain applications may perform functions that take extended periods of time without allowing Ethernet communications to occur. If this period of time exceeds 30 seconds, the GC may disconnect from System Control. This situation is usually self-correcting—the GC will reconnect as soon as the Workstation is able to communicate again. But if a run was occurring at the time of the disconnect, that data (if any) will be lost (see Interruptions to communication during a run, below). To avoid such interruptions, it is recommended that you do not perform functions such as opening extremely large files in a word processor or presentation graphics application on your computer while collecting data from your GC.

Interruptions to communication during a run (3800 only) If the 3800 GC disconnects from System Control during a run, your run on the 3800 GC will continue to completion to allow any analytes left on your column to elute. You will lose the Data File for that run. If the disconnection was due to a momentary loss of communication, the GC will log on to System Control as soon as possible and messages reflecting the disconnect and reconnect will be entered into the Message Log for that instrument. Automation will continue to the next injection. If the 3800 GC fails to reconnect, check to make sure that the communication cable has not been accidentally disconnected. If it has, reconnect the cable. If you see persistent disconnect messages, you should verify that your cables, network (if you are using one), available system resources, and hardware are all in working order. Contact your Varian representative.

Method Builder (2000 Mass Spec Control) Keyboard Usage Some individual edit controls support the incrementing or decrementing in large increments of the least significant digit, and some do not. Those that do also allow you to jump to either limit by holding down the Ctrl key and pressing either Up or Down.

In most cases, the regular edit controls behave like the Tab key when the Enter key is pressed, and edits are reset when the Esc key is pressed.

MS Method Segment Table Edit Functions The Edit menu items, (e.g., Cut, Copy, Paste), are disabled for every situation except when selecting entire rows (via the far left, numbered column) of the main MS Method Segment table.

Method Builder (MS Data Handling) Building a Data Handling Method When creating a new method, Method Builder allows you to specify a 2000 Mass Spec module address other than the default value of 40. Leave it at 40, since only this module address will be recognized for mass spec.

A method built via the Build Compound Table window in MS Data Review may not contain an MS Data Acquisition (aka 2000 Mass Spec Control) method section. To add one, click the Add Module button or select the File Add Module Control… menu command.

A method can specify Internal Standard compounds even if the Calibration Type is not IS, and it can contain a Compound Table even if the Calibration Type is not IS or ES. The appropriate parameter specifications will be used when the method is run.

Printing Options The dialog displayed by the File Print Setup… menu command allows you to specify printers to be used during Automation for 4 different instruments. The Saturn WS has only one instrument, so the other printer designations will be ignored.

Method Validation and Method Saving Messages If a parameter value is changed which may invalidate any existing calibration data, a warning message is displayed and the calibration data will be deleted if the <OK> button is clicked. Further changes in the current dialog, which also might invalidate calibration data, will not generate the message again since the data already have been deleted. However, if the dialog is closed and then accessed again, the message will be displayed again the first time another change is made which might invalidate calibration data.

If the Compound Integration Start or End Time is not within the chromatogram defined by the Compound Retention Time and Peak Window parameters, the editor will adjust them automatically when the Compound Integration page is entered. This may result in a “Save changes?” message being displayed when the method is closed, even if the user did not make any explicit changes. There is no effect on Quantitation actions, since they automatically constrain integration start and end times when the method is used.

Minimizing Data File Display Times and Reported Peaks If the Initial Peak Width parameter that is specified in the Calculations Setup window’s Integration Parameters… sub-dialog is allowed to “float” dynamically, it may take a long time to display the chromatogram in windows such as the Build Compound Table dialog in MS Data Review. A large number of unwanted tiny peaks also may be reported. The load time and number of peaks reported often can be improved greatly by specifying a WI (Peak Width)

value in the Calculations Setup window’s Time Events Table… sub-dialog. This ensures that a constant Peak Width is used for the entire chromatogram.

Selecting Compound Chromatogram Points When an entry is added to the Compound Table, the Retention Time is initialized based on that of the adjacent existing entry. Access the Compound Attributes page or the Quan Ions page and click on the chromatogram to set the correct RT. Since the Quan Ions page displays just the Peak Window rather than the entire chromatogram, this is often the preferred page when selecting individual data points.

If the Compound chromatogram display does not show sufficient resolution to select the desired scan when setting the RT or viewing spectra, zoom the display. The Toolbar buttons allow additional display manipulation, including going back to a previous display.

Correct Use of Compound Calculations Parameters The Correlation Coefficient measures the linearity of the relationship between the actual ordinate values of the calibration data points and the ordinate values of the curve at the same x values. The algorithm scales and centers the data, so when comparing to a linear model, all that matters is how linear is the data set. This means that an Origin Point specification of Include or Force will generate identical Correlation Coefficients.

When quantitating analysis samples, Quantitation uses the Calibration Level 1 Amount for any internal standards in the sample.

When quantitating analysis samples, the Calibration Range Tolerance % parameter in the Results Treatment window is applied only to the upper end of the calibration range. The lower end of the range is extended to 0. Note that this parameter is not compound-specific.

Optimizing Peak Detection and Integration Peak detection and integration is greatly influenced by the individual integration parameters and their interactions. The default values work well for most peaks. Refer to the appropriate Help, Tutorials, and Manuals for more information on how to use them to improve integration of difficult peaks.

Review / Process MS Data (MS Data Review) NIST Library MS Data Review can only perform NIST library searches if the NIST 1998 PC Search Program Version 1.6 (or later) has been previously installed.

MS Data Review handling of different data file types While MS Data Review can display .SMS, .MS, and .RUN file types, it does not provide a facility to convert from one type to another. Converting .MS files to .SMS files (and vice versa) must be done using the BatchSMS application.

Due to the nature of the different data file types, certain options or features may be enabled or disabled when using a particular file type. For example, when the active file is not a Saturn .SMS file, the user cannot display the Results

Dialog, the Build Compound Table Dialog, the Process Active File Dialog, or the Select Background Correction Dialog.

When displaying native .MS files, or .SMS files converted from the .MS format, the Acquired Mass Range fields display, instead, the Actual Mass Range of each spectrum. The DOS versions of the Saturn GC/MS Workstation did not store the Acquired Mass Range for each spectrum, and it is therefore, unavailable (thought it might be determined by inspection of the Run Log).

Toolbar Controls Clicking in their upper left corners will enable Toolbars for spectra controls and chromatogram controls when in dialogs.

Spectrum Lists The spectra text list files made in MS Data Review can be used in the NIST application and the spectra text list files made in the NIST application can be used in MS Data Review.

AutoLink Commands aren’t processed in MS Data Review When processing Recalc Lists in MS Data Review, applications specified via the AutoLink dialog, such as Custom MS Reports, or reports, are not executed. To get automated reports you must process the Recalc Lists in the System Control application.

Font Selection The fonts used in MS Data Review and on MS Data Review reports may be changed by selecting fonts and setting parameters in the Fonts Dialog as follows:

• The “Drawing Font” button allows selection of the font for spectra controls and chromatogram controls.

• The “Dialog Fixed Font” button allows selection of the font for some listbox controls that display lists in some dialogs in MS Data Review.

• The “Dialog Variable Font” button allows selection of the font for some edit controls in some dialogs in MS Data Review.

• The “Print Fixed Font” button allows selection of the font style for fixed lists in MS Data Review reports.

• The “Print Variable Font” button allows selection of the font style for the non-fixed text in MS Data Review reports.

The height of the print fonts selected will not affect the height of characters in MS Data Review metafile reports. MS Data Review metafile reports contain 3 heights of characters: small, medium, and large. If these heights must be changed, the SATVIEW.INI file (located in the Windows directory) may be edited (using WORDPAD.EXE) to adjust these values. MS Data Review does not put default character heights in the SATVIEW.INI file, but if it did, they would look as follows:

There may be an existing “[SATVIEW]” heading in the SATVIEW.INI file. If there is, put the 3 assignment lines under that heading. The valid range for these character height values is between 200 and 1000.

If the “Use Greek Characters” checkbox is selected, MS Data Review will try to use an OEM font that contains Greek characters. If the checkbox is not checked, MS Data Review will spell the Greek characters in the names of spectra from NIST libraries (e.g., .alpha.). The NIST PC Search Program application includes the fonts with the Greek Characters. If the NIST PC Search Program application is not installed, this checkbox should not be checked. If the fonts MS Data Review uses when this checkbox is checked look bad, uncheck this checkbox. The change will take effect with the next new spectra retrieved from the NIST Library.

Custom MS Reports MS Data Review controls color of Custom MS Reports Graphics Graphics are displayed in color in Custom MS Reports reports. The colors used by Custom MS Reports follow the current color choices made in MS Data Review for the corresponding graphic elements. Chromatogram plot traces use the “Print” color selection for the corresponding trace. Filename and m/z annotations colors follow the “Screen” colors for the corresponding trace. Choosing dark colors may improve the legibility of reports printed on non-color printers.

Baselines for quan ion profiles are drawn on Chromatogram “Peak” graphics. When the “Time Range Type” is set to “Peak” in the “Edit Graphic” dialog for a Custom MS Reports graphic, the Chromatogram trace display on the graphic will contain a baseline for the quantitation ion profile of the current compound. This baseline will be shown whether or not the quantitation ion profile is shown.

Removing unwanted images from a report header. Bitmaps or other graphic image files may be added to either side of the Report Title block in Custom MS Reports report templates using the “Edit Report Template” form. These image filenames are normally shown in text boxes on this form. Having selected an image filename previously, it is possible to click on the “Left Image” or “Right Image” button and then click the Cancel button on the Open dialog which presents. This operation will clear the text box that contains the image file name, yet the original image may continue to be displayed in the report. To inhibit the display of the image, click the cursor into the apparently empty text box which would normally display the image file pathname and type the backspace key until there are no characters (including spaces) left in the text box, then type the “Enter” key.

Custom MS Reports does not print to the Saturn GC/MS Workstation Default Printer Unlike Standard GC and Standard MS Reports, the system default printer is used to format and print Custom MS Reports reports. The selected printer driver must support TrueType fonts and graphics. A newly installed computer,

or a computer with a newly installed operating system, may not have any printer driver installed. Custom MS Reports will not function in such an environment.

Before using Custom MS Reports for the first time, review the printer driver installation and default printer designation from the Windows desktop by using the Start→Settings→Printers dialog. The printer driver selected in this window is the one that Custom MS Reports will use for previewing and printing reports. If there is a choice available between using a printer driver supplied by a printer manufacturer or one supplied with the operating system, we suggest giving preference to the operating system version.

Custom MS Reports always prints Unlike Standard GC and Standard MS Reports, Custom MS Reports prints to the default system printer regardless of the state of the enable automated printing switch.

Custom MS Reports reliability issues Custom MS Reports relies heavily on standard Windows 95/98, Office 97, and printer driver components for printing. As such, there are many potential interactions that can conspire to cause problems with reliable automation. Should you encounter problems with automated printing, consider taking the following actions to improve reliable operation:

1. Reboot the computer at least once a day. The probability of encountering reliability problems increases rapidly after approximately 500 pages of reports have been printed or previewed since the last system boot up. Should crashes occur, it is necessary to reboot immediately.

2. Disable the spooler. This is done by opening the Start→Settings→Printers menu. Select the printer icon whose spooler is to be disabled. Click the right mouse button to open the options menu. Click on Properties. On the properties form, select the Details tab. Click on the Spool Settings button. Click on the “Print directly to printer” radio button. Then click on the OK buttons to close all the open dialogs.

3. Select “No Graphics” option. If graphics are not required on reports, reliability can be improved and paper can be saved by using the “no graphics” templates of Sample and Unknowns reports. Printing text only reports with the spooler disabled is much more reliable than printing graphics reports.

4. Try a different printer driver. Some printer drivers have been known to cause problems. The use of a more-established or more-standard driver can improve reliability.

Standard GC Reports If you right-click on a chromatogram trace in Interactive Graphics and select View Standard Report or View Results Only, the first channel containing results will be displayed. If more than one channel contains results, this may not necessarily be the same channel that you were viewing in Interactive Graphics. You can change the channel displayed in the Standard GC Report application using the channel selection combo-box in the toolbar.

If you are not using the autoscale feature set in the Chromatogram Options section of the Standard GC Report Method section, the chromatogram attenuation will be decremented by one each time you open the Chromatogram Options dialog box in the Standard GC Report application. This value is only decremented when you enter this dialog box, so it does not affect the attenuation used during automated report generation.

If you are using long file names for your Data Files, you may notice that your results reports are printed in landscape mode rather than portrait mode. The Saturn GC/MS Workstation does this automatically to allow the full text of the file name to be printed.

Viewing the manuals in this way gives superior display ands ease of navigation through the manuals. The Tutorial Manual is completely different from the Tutorial videos discussed above. It contains three basic types of tutorials:

1. How To… Tutorials are quick introductions to a set of qualitative analysis topics with titles such as How to Display Chromatogram. This set of tutorials can also be accessed from the Help menu in the MS Data Review application.

2. Overview Tutorials. These are much bigger tutorials that give extensive procedural help on three of the main tasks you will do with the Saturn: Acquiring a Data File, Qualitative Analysis, and Quantitative Analysis. Taking the time to go through these Overview Tutorials can save you time and effort when you first start using the software.

3. Run File Tutorials. These tutorials show you how to process data files collected with standard GC detectors such as FID, ECD, PFPD.

The Hardware Reference Manual thoroughly covers all aspects of GC/MS maintenance. It also has many Troubleshooting Tutorials (In a “What to do if…” format).

The Software Reference Manual is the master document covering all the applications (Method Builder, Instrument Control, MS Data Review, etc.). You may use the whole manual as described here, or you may access individual sections directly from the application using the Help pull-down menu. You can also reach individual sections of the Software Reference Manual by right-clicking the mouse in an empty area of the Star Toolbar and selecting the Help On… feature.

Help Within Applications There is immediate access to context-sensitive help in most applications. In Method Builder and Instrument Control, for example, right-mouse-click over fields. If you see a “What’s This?” box appear, left click on it to see Context-Sensitive Help. In MS Data Review, clicking on the Help button accesses context sensitive help for the entire dialog.

Tool Tips appear in many locations such as toolbar buttons. Holding the mouse over such a location will show quickly what you can do with the feature.

The Help Menu in each application lets you locate help in several ways. Select Help Topics, click on the Contents tab, and then double-click on the desired topic to view it. You can also use the Find feature to enter key words that take you to relevant help topics. The Help Menu also can take you directly to the Product Support Web Site if your PC is connected to the Internet. At this site you can get Saturn GC/MS Applications Notes, download the latest software upgrades, and look through Saturn Workstation Hints and Tips.

Saturn Hardware Maintenance Tutorial Patch for Two-Byte Character Sets

The 1.0 Version of the Saturn 2000 Maintenance Tutorial (as distributed on a separate CD) has problems running the tutorial videos when used on systems utilizing Japanese, Chinese or other 2 byte character sets. The Chinese and Japanese versions of Windows are among the operating systems that use these character sets. If you have encountered such problems, they can be corrected, in most cases, by replacing the tutorial file with the patched version located on the Saturn Workstation CD (this CD).

To update the tutorial using the Windows Explorer:

1. Find the tutorial file Tutorial.dxr on your system (it usually resides in the folder C:/Saturn/Maintenance Tutorial).

2. Drag the file Tutorial.dxr from the Saturn Workstation CD folder HWMaint into the folder where the original Tutorial.dxr file resides.

3. A dialog box will ask if you want to replace the file. Press the Yes button.

The Maintenance Tutorial can now be started as before (which is described in the tutorial instructions).
