Welcome to the QuantStudio™ 3D AnalysisSuite™ Software Help.

The server-based AnalysisSuite™ Software is a secure, online tool providing nextgeneration digital PCR (dPCR) data analysis within several application-specificanalysis modules. The AnalysisSuite™ Software analysis modules integrate dPCR datafrom QuantStudio™ 3D Digital PCR 20K Chips run on the QuantStudio™ 3D DigitalPCR Instrument with bioinformatics to provide simple, easy to interpret results forapplications such as pathogen detection, viral load, and copy number variation. Youcan then view, print, and download graphs and tables of the results from eachanalysis module.

To start, select an analysis module from the list of available modules.

Use the Contents in the left navigation pane to find your topic of interest, or enteryour search term(s) in the Search field above (see “Obtain information from the Helpsystem” on page 6).

This Help system describes the server-based QuantStudio™ 3D AnalysisSuite™

Software and provides procedures for common administrative tasks.

Prerequisites

This Help system assumes that you have access to and are familiar with theprocedures provided in the QuantStudio™ 3D Digital PCR System User Guide (see “Related documentation” on page 15).

This Help system also assumes that you have a general understanding of:• Data storage, file transfers, and copying and pasting.• The Red Hat® Enterprise Linux® and Microsoft® Windows® operating systems,

the Internet, and Internet-based browsers.

Obtain information from the Help system

The QuantStudio™ 3D AnalysisSuite™ Software features a Help system that describeshow to use each feature of the user interface. You can use the Help system to findtopics of interest by:

• Reviewing the table of Contents in the sidebar.• Searching for a specific topic – Enter your search term in the Search field in the

About the system

About the QuantStudio™ 3D Digital PCR System

The QuantStudio™ 3D Digital PCR System uses fluorescent-labeled, probe-basedquantitative polymerase chain reaction (PCR) reagents to provide quantitative andqualitative research detection of target nucleic acid sequences (targets) using post-PCR (endpoint) analysis. The QuantStudio™ 3D Instrument performs imaging andpreliminary analysis of QuantStudio™ 3D Digital PCR 20K Chips that have beenloaded with TaqMan® assays and thermal cycled using a Dual Flat Block GeneAmp®

PCR System 9700. Subsequent analysis and post-processing is performed by theQuantStudio™ 3D AnalysisSuite™ Software to yield relative or absolute quantificationresults from the raw imaging data.

The following figure lists the components of the QuantStudio™ 3D System.

About digital PCR experiments

What is a digital PCR experiment?

Digital PCR (dPCR) is a molecular biology technique used to quantify the number ofstarting copies of a target nucleic acid sequence in a genomic or complementary DNAsample without the use of a standard. Digital PCR analysis requires that at least somePCR reactions within the sample replicate group have zero copies (individualreactions will contain either zero, one, or a few target molecules). Amplification isdetected in reactions receiving at least one molecule and classified as positive whileno amplification is detectable in reactions not receiving target and is converselyclassified as negative. Following the PCR, the total number of negative reactions is fitto a Poisson distribution to estimate the absolute copies of template molecules presentin the sample volume.

For concentrated samples, dilution to the single-molecule limit may be required. Fordetection of rare targets (mutant sequences, pathogens, transgene content) dilution isgenerally not required.

Applications of digital PCR include, but are not limited to, quantification of low-levelpathogens, detection of rare sequences, gene expression in single cells, and low-foldcopy number discrimination of genes/targets.

Elements of dPCR experiments

Digital PCR experiments include:

• Sample – The genomic or complementary DNA sample that contains anunknown number of copies of the target nucleic acid sequence. In a digital PCRexperiment samples are diluted down to a limiting quantity, such that onaverage, individual PCR reactions contain a single target molecule.

• QuantStudio™ 3D Digital PCR Master Mix – An optimized mixture of dNTPs,salt, buffer, DNA polymerase, and ROX™passive reference dye designed for usewith TaqMan® assays and the QuantStudio™ 3D Digital PCR System.

• TaqMan® assay – A mixture that includes forward and reverse primers and oneor more specific fluorescent dye-labeled probes for the target nucleic acidsequence.

• (Optional) Technical replicates – Chips that contain identical sample/assay/reaction mix combinations and volumes. Each QuantStudio™ 3D Digital PCR 20KChip contains up to 20,000 reaction wells (resulting from the loading of a singlePCR reaction/sample).

• (Optional) Negative controls (NTCs) – Samples that should not amplify.– No template controls – Samples that contain water or buffer instead of

template.– No target controls – Samples that contain genetic material but not the target

template.

IMPORTANT! You can identify a negative control in the QuantStudio™ 3DAnalysisSuite™ Software by naming a Sample "NTC" or something similar. TheSoftware ‘treats’ the NTC-named samples in the same way as the other samples.You need to look out for any amplification in the NTC-named samples as thesoftware does not produce a flag if amplification occurs in those reaction wells.

Digital PCR experiment setup

In a digital PCR experiment performed on the QuantStudio™ 3D Digital PCR System,dilutions of each gDNA or cDNA sample are loaded into the wells of a QuantStudio™

3D Digital PCR 20K Chip that contains QuantStudio™ 3D Digital PCR Master Mix andTaqMan® assay appropriate for your experiment. If the target concentration is high,samples must be diluted down to a limiting quantity prior to assembly of the reactionmix in the Digital PCR 20K Chip, such that a portion of the individual PCR reactionsreceive no target molecules.

The QuantStudio™ 3D AnalysisSuite™ Software performs statistical analysis of digitalPCR experiments and can be used to calculate the absolute or relative number oftarget nucleic acid sequences in a biological sample.

Compatible instruments

AnalysisSuite™ Software can be used to analyze the results of digital PCR experimentsrun on the QuantStudio™ 3D Instrument that have been exported as experiment data(.eds) files.

Note: Refer to the QuantStudio™ 3D Digital PCR System User Guide (Pub. no.MAN0007720) for detailed information on the instrument operational and dataworkflow.

For each imaged Digital PCR 20K Chip, the QuantStudio™ 3D Instrument generatesand saves a single experiment (.eds) file that contains the processed imaging data andthe results from the preliminary analysis on the instrument. Depending on the chosendata destination, the instrument transfers the saved imaging data directly to theAnalysisSuite™ Server System or Life Technologies™ cloud data storage service forimmediate access by the AnalysisSuite™ Software, or to a network file server or otherexternal storage device such as a USB drive for later manual import.

The instrument names each experiment file uniquely by combining the ID of the chipand the date/time of the run according to the following formula:

IMPORTANT! If the instrument cannotread the ID of a loaded chip, then it usesthe instrument name instead to namethe file.

2 Date stamp – The date at which theDigital PCR 20K Chip was run, expressedin the "yymmdd" format where yy is thelast two digits of the year, mm is thenumerical order of the month, and dd isthe day of the run.

3 Time stamp – The time at which theDigital PCR 20K Chip was run, expressedin the "hhmmss" format where hh is thehour (in 24-hour format), mm is theminutes, and ss is the seconds.

Note: In the example shown above, the file name indicates that the file contains datafor chip BO498N which was run at 7:58 pm on May 31, 2013.

About the analysis modules

The Absolute Quantification and Relative Quantification analysis modules of theQuantStudio™ 3D AnalysisSuite™ generate calls for the reaction wells on each chipthat contain viable PCR products. Using the call data, the software calculates copynumber values for the sample present on the chip and generates confidence intervals.The copy number values are generated using the maximum-likelihood estimator forquantity in the Poisson distribution and the confidence interval is given by theFazekas de St. Groth algorithm (Fazekas de St. Groth, S., 1982). When combining

replicates and dilution series, the software calculates a single quantification result andgenerates a confidence interval for that result.

General analysis workflow

The following figure shows the general workflow for analyzing digital PCRexperiments using the AnalysisSuite™ Software. Both Absolute Quantification (singlereporter) and Relative Quantification (dual reporter) experiments follow the samegeneral analysis procedure.

Manage users in the AnalysisSuite™ Software

Only users with an Administrator account in the AnalysisSuite™ Software can createand enable new user accounts.

An Administrator must fill out the information in the Manage Users form and create aUser Name and Password for each user that will use the server-based AnalysisSuite™

Software. The User Name and Password will give each user secure access to all theprojects they create in the software. The projects in the private account for each userwill only be accessible using their particular User Name and Password.

1. Log into the software as an Administrator.

2. Click the administrator User Name at the top of the main window, then selectManage User.

3. Click Create new user, then complete the required user profile information:• User Name (email address) – This email address must be unique to this

particular account; the same email address cannot be used for more than oneaccount. This address will be used to contact the user with importantinformation about their account. In the event of a lost password, this addresswill be used to notify the user of the new password.

• Password – This must be at least eight characters in length and should be acombination of letters and at least one number for maximum security.

• (Optional) First Name and Last Name – Names can be any combination ofletters and numbers.

• User Type – Select one of the available user roles:– Admin – In addition to the End-user tasks, this role can manage (create

and update) other users, and maintain the server system (backup andrestore) and AnalysisSuite™ Software (install and uninstall).

– End-user (default) – This role can use the AnalysisSuite™ Software toanalyze chips (import data, create and analyze projects, and exportdata).

• Enabled (Yes/No) – Select the checkbox to give this account secure accessto the software. This checkbox is set to No by default.

Note: For optimal performance, access to the software should be limited toa maximum of 35 concurrent users. To block user access to the software,deselect this checkbox.

4. Click Update to save the user profile or click Cancel to discard the changes.

5. To return to the homepage at any time, click QuantStudio™ 3D AnalysisSuite™

in the Life Technologies™ banner.

1. Log into the software as an Administrator.

2. Click the administrator User Name at the top of the main window, then selectManage User.

3. For a particular user profile in the Manage Users screen:

• Edit the user profile – Click Edit, make the desired changes (see “Create newusers” on page 12), then click Update to save the changes or click Cancel todiscard the changes.

• Delete the user – Click Delete, then click Delete to confirm the action.

IMPORTANT! Deleting the user will also delete all of the projects created bythis user in any of the available AnalysisSuite™ Software analysis modules.Click Cancel, then navigate to and export any projects by this user before youcontinue. Refer to the QuantStudio™ 3D AnalysisSuite™ Software Help for ananalysis module for instructions on how to export projects from the software.

Note: You cannot delete the default administrator user profile.

4. To return to the homepage at any time, click QuantStudio™ 3D AnalysisSuite™

in the Life Technologies™ banner.

Log into the software

Follow the instructions in the QuantStudio™ 3D AnalysisSuite™ Server System QuickReference to log into the AnalysisSuite™ Software using the user name and passwordyou received from your server administrator.

Manage your profile

To change the information in your user profile, including your User Name andPassword:

1. Click your User Name at the top of the main window, then select Your Profile.

2. Make the desired changes, then click Save.

3. To return to the homepage at any time, click QuantStudio™ 3D AnalysisSuite™

in the Life Technologies™ banner.

To log out of the AnalysisSuite™ Software:

1. Click your User Name at the top of the main window.

2. Select Sign Out.

Select an analysis module

1. Follow the instructions in the QuantStudio™ 3D AnalysisSuite™ Server System QuickReference to log into the QuantStudio™ 3D AnalysisSuite™ using the user nameand password you received from your server administrator.

2. Log into the software (see “Log into the software” on page 14).

3. Select an analysis module from the QuantStudio™ 3D AnalysisSuite™ Softwarehomepage.

Note: When prompted upon first login to an analysis module, click to Acceptthe terms of the End User License Agreement.

Note: The software opens to the Project Listing screen for the selected analysismodule. To select a different analysis module, click QuantStudio™ 3DAnalysisSuite™ at the top of any screen in the software.
