ts PerkinElmer Spectral Genomics Products for ArrayComparative Genomic Hybridization (aCGH)

Generate high resolution molecular karyotypes in a single experiment with PerkinElmer’s array CGH technology and software from Spectral Genomics.Chromosomal abnormalities (deletions, duplications, and amplifications) are traditionally determined using whole chromosome preparations from cells (metaphase spreads). These are analyzed using G banding, FISH or by chromosomal Comparative Genomic Hybridization (CGH).

These traditional methods for detecting chromosomal abnormalities are well established, but they do not provide the speed, throughput, or resolution required for today’s cytogenetic laboratories. They are also time consuming and cumbersome, and require the skills of a trained cytogeneticist to analyze and interpret.

Rapid Analysis with High ResolutionPerkinElmer’s Spectral Genomics array CGH technology(aCGH) circumvents the considerable limitations of usingmetaphase spreads and takes karyotyping to a new level of performance and ease-of-use.

Traditional array-based methods for detecting genomic variation, such as SNP and oligo arrays often yield resultsthat are noisy, or unclear. Our Spectral GenomicsSpectralChip™ 2600 BAC arrays provide researchers with high quality results that facilitate genetic disease research.Because each BAC is printed in duplicate, and a dye swapreaction is performed, you obtain reliable results.

The SpectralChip 2600 allows investigators to rapidly pan for chromosomal biomarkers across the entire humangenome. You can generate a quantitative genome-widemolecular profile of chromosomal imbalances on a singlechip. Research applications* include:

• Molecular karyotyping: research congenital and acquiredgenetic changes.

• Biomarker discovery: identify chromosomal abnormalitiesthat are early stage predictors of certain cancers.

• Develop molecular fingerprints for specific tumors andtheir subtypes.

• Identify novel chromosomal regions for potential drug targeting.

* For Research Use Only. Not for use in diagnostic procedures.

Features & Benefits• Conduct high-resolution, high sensitivity molecular

karyotyping: research various cytogenetic abnormalitiesthat may exist as deletions, duplications, amplifications,or cryptic imbalances such as telomere anomalies. Theincreased sensitivity of our technology provides the capa-bility to study low level mosaic changes in the genome.

• Low background: facilitates data with very little noise, providing the clearest array results available today.

• Detect changes that occur throughout the entire genome inone test: our human arrays contain thousands of clones.

• DNA is analyzed directly by hybridization: no prior amplification of sample DNA.

• No harvesting of cells is required before analysis of chromosomal abnormalities, unlike conventionalmetaphase spread techniques for karyotyping.

• Analyze samples from which chromosome preparationsare difficult or impossible.

For details about our Spectral Genomics products, please see p. 265.

Our Spectral Genomicsmicroarray platformprovides the benefitsof the whole genomeperspective of karyotyping, with the increased resolution of FISH and the methodologyof CGH.

Page 4: Molecular Biology Products - POLATOM · patented Tyramide Signal Amplification (TSA ™) technology. TSA enhances the results of many detection systems, especially standard immunohistochemistry

Increase your detection capabilities with the outstanding sensitivity enhancements of our proprietary, patented Tyramide Signal Amplification (TSA™) technology. TSA enhances the results of many detection systems, especially standard immunohistochemistry (IHC) and in situ hybridization (ISH) protocols.

Tyramide Signal Amplification (TSA)

The Ultimate Technology for Maximizing Detection Sensitivity

Technology Showcase

Invented by PerkinElmer scientists, TSAcan be used in any application allowingthe addition of horseradish peroxidase(HRP) into its protocol, such as immuno-histochemistry, in situ hybridization,ELISA and microarray-based differentialgene and protein expression studies.

In standard IHC and ISH protocols, TSAamplifies both chromogenic and fluores-cent signals, resulting in a significantincrease in sensitivity, without loss of resolution or increase in background. Use it in immunohistochemistry or ELISAapplications, and unamplified detectionlevels can be maintained while using upto 1,000-fold less primary antibody.

Innovative Amplification ApproachMaintains Signal Clarity

TSA is easily integrated into any protocolafter an initial addition of horseradishperoxidase (HRP). The HRP is used to catalyze the deposition and binding of alabeled (e.g., biotin, DNP or other labelingmoieties) tyramide onto tissue sections orcell preparations previously blocked withproteins. This reaction is quick (less than10 minutes). The binding is covalentbecause the reaction intermediatelydimerizes with tyrosine residues on thesurface-bound endogenous proteins. Theselabels can then be detected by standardchromogenic or fluorescent techniques.Since the added labels are only depositedproximal to the enzyme site, there is minimal, if any, loss of resolution.

Use Versatile, Flexible TSA in Many Applications

Immunohistochemistry: amplify chromogenic and fluorescent signals in standard IHC protocols. Use our complete systems or reagent packs.

In situ hybridization: amplify chromogenic and fluorescent signalsin ISH protocols. Eliminate the need for PCR (target amplification) when low or single copy genes are present. Use our complete systems or reagent packs.

ELISA: amplify signal in microplate-based assays, greatly increasing sensitivity or reducing the use of antibodies. Use our convenient ELAST ELISA Amplification System.

Protein microarrays: detect low abundance proteins in differential protein expression experiments. Use our TSA AUTOMATED Kits with our ProteinArray™ Workstation, a highly flexible, fully automated system for processing multiple protein microarrays.

Genomic microarrays: apply TSA to your cDNA differential gene expression studies using our MICROMAX™ TSA Labeling and Detection Kits.

Visit our website at www.perkinelmer.com/reagents

PolyScreen PVDF Transfer MembranesA microporous polyvinylidene difluoride membrane, PolyScreen is an effective alternative to nitrocellulose membranes for protein transfers.

Sensitive: detects low levels of protein and decreases exposure times.

Easy to use: adapts to most nitrocellulose membrane protocols with the addition of a pre-wetting step.

Durable: stronger than nitrocellulose, it won’t tear, crack or shrink, so there are no rips or crackles on your autorads and your molecular weight markers are not distorted.

Reprobable: retains more protein than nitrocellulose, even during the most stringent washes.

Flexible: for use with standard blocking reagents (nonfat dry milk, casein, non-ionic surfactants or BSA) and all common immunostains, chromogenic and chemiluminescent substrates.

Wettable: entire membrane is prepared consistently, so transfers are more efficient.

Archivable: won’t shatter when dry, or discolor over time.

Safe: nonflammable, requires no special handling, storage or shipping precautions.

Versatile: can be used for protein staining (compatible with commonly used stains and withstands high solvent concentrations in rapid destaining), immunoblotting, protein sequencing and nitrosylation studies.

PolyScreen is ideal for use with PerkinElmer’s Western Lightning Chemiluminescence Reagents using KODAK™ BioMax®

autoradiography films.

Nitrocellulose Transfer MembranesPerkinElmer Life and Analytical Sciences is an authorized, worldwide dealer of Schleicher & Schuell membranes. Choose from a fullselection of superior S & S Protran® nitrocellulose membranes to suit your needs.

Pure: 100% nitrocellulose, with no cellulose acetate added, ensures the highest binding capacity possible.

Low background: superior surface properties guarantee superior signal to noise ratios, without stringent washing conditions.

High retention of small proteins: 0.2 µm size membrane ensures high retention of small samples below 20 kD by reducing “blowthrough”. [0.45 µm pore size membrane (NBA085 series) is ideal for larger molecular weight samples.]

No methanol pre-wetting step: prior to transfer, the membrane is simply wet in water, and then in the transfer buffer. No other pre-treatment steps are necessary.

Immunohistochemistry & In Situ Hybridization

Tyramide Signal Amplification (TSA) SystemsPerkinElmer’s patented Tyramide Signal Amplification(TSA) technology, extensively referenced in scientific literature, is widely recognized as a valuable tool for amplifying both chromogenic and fluorescent signalsobtained with standard immunohistochemistry (IHC) and in situ hybridization (ISH) protocols.

Our TSA systems are formatted to enable every lab to benefit from the sensitivity enhancements made possible by applying this innovative technology.

Benefits in Use• Provides a significant increase in sensitivity, without

loss of resolution or increase in background.

• Eliminates need for IS-PCR (target amplification) sometimes used prior to ISH assays when low or single copy genes are present.

• Utilizes up to 1,000-fold less primary antibody and main-tains detection levels, when used in IHC assays, ofteneliminating the need for antigen retrieval procedures.

• Conserves limited or expensive probes when added to ISH protocols.

• Enables visualization of previously undetectable levels of protein or nucleic acid, possibly leading to newresearch insights or discoveries.

Choosing a TSA SystemChoose a system that best suits your research needs:

• Select chromogenic or fluorescence detection based on the equipment available to your laboratory and your need for a permanent record.

• Eliminate biotin interference: consider the level ofendogenous biotin in your specimens and your desire to eliminate biotin-quenching procedures.

• Choose from several fluorophores based on your preferredfluors and your interest in performing multi-target detection.

• Determine the degree of amplification you need, takinginto account the abundance of the protein or gene in yourspecimen and your need to conserve antibody or probe.

TSA is compatible with all common chromogenic and fluo-rescence detection methods, and is easily integrated into anyprotocol after an initial addition of horseradish peroxidase(HRP). Based on your experience and sensitivity require-ments, one of three formats will best fit your needs:

Complete Systems

• TSA Systems: complete tyramide signal amplificationkits for IHC or ISH applications.

• TSA Plus Systems: tyramide signal amplification kits thatprovide 10 to 20 times the sensitivity enhancement of regular TSA systems. Available in a biotin-free DNP alternative for chromogenic detection.

Reagent Packs

• TSA Reagents: stand-alone amplification reagents thatprovide researchers experienced with TSA the flexibilityto develop their own protocols.

Complete TSA SystemsAll TSA systems include tyramide labeled with either a haptenor a fluorophore, amplification diluent and a comprehensiveinstruction manual. Additional antibodies, conjugates such as streptavadin-HRP, and chromogens may be required foryour optimal protocol and may be purchased separately.

TSA Plus Fluorescence Systems provide very high sensitivityin ISH compared to traditional methods. While developedspecifically for ISH applications, these systems can also beused with IHC applications.

TSA Plus DNP systems eliminates the need for biotinquenching procedures, improving the sensitivity of detec-tion. These are specifically tested and optimized for use with digoxigenin probe labeling technology.

Spectral Genomics SpectralChip 2600 SpectralChip 2600 arrays are 2600-element BAC arrays used to evaluate CGH or chromosomal abnormalities at locations approximately 1 megabase apart across the entirehuman genome. Our human BAC arrays generate a genome-wide molecular profile and quantification of chromosomalimbalances on a single chip.

Our arrays display high sensitivity with low background, facilitating image analysis for the qualitative analysis ofhybridization. DNA (obtained from blood, amniotic fluid, chronic villi or tissue samples) is analyzed directly byhybridization.

Key Features• Higher resolution molecular karyotyping: expands the res-

olution of genomic analysis by at least an order of magni-tude over conventional G-banding microscopic techniques.

• Use of array CGH for karyotyping provides high resolutionview of the entire genome: not limited by the requirementto pre-select the gene defects being analyzed, unlikeFluorescent In Situ Hybridization (FISH).

• No amplification of sample DNA is required prior tohybridization with the array spots.

• No harvesting of cells is required before analysis of chromosomal abnormalities, unlike conventionalmetaphase spread techniques for karyotyping.

• Arrays contain nearly 3,000 clones spanning the entirehuman genome: average one megabase intervals across the genome, mapped to a cytogenetic linear position.

• Fast turnaround: 16 hours to results.

Spectral Genomics SpectralWare Array AnalysisSystem SoftwareSpectralWare™ Array Analysis System software, used incombination with SpectralChip arrays, is the only commer-cially available, automated method to generate a genome-wide molecular karyotype profile in a single experiment.

SpectralWare software accepts data from a variety of arrayscanners, including PerkinElmer’s ScanArray product line. It converts two-color fluorescent dye signals into intensityratio profiles. The profiles for each chromosome are correlatedand displayed with ideograms of the chromosome to showthe loci of each feature detected in the genome. SpectralWaredisplays chromosomal deletions and amplifications in aunique graphic presentation for rapid interpretation of results.

Features & Benefits • Web-based: simple deployment and administration.

• Analysis logic downloads to your PC and runs on your data: faster analysis; your data remain local, secure and confidential.

Generate genome wide molecular profiles in a single experiment with our SpectralGenomics aCGH arrays and associated software. Our Array CGH (Comparative GenomeHybridization) technology circumvents the considerable limitations of using metaphasespreads by using microarray analysis.

Traditional karyotyping methods for detecting genomic variation, such as FISH or G-bandingare well established for detecting chromosomal aberrations, but they don’t provide the speed, throughput, or resolution required for today’s cytogenetic laboratories.

Our Spectral Genomics technology* takes karyotyping to a new level of performance and ease-of-use. You can survey the entirehuman genome with high resolution and specificity, and obtain abundant, reproducible data on the genomic loci of chromosomalamplifications, deletions and rearrangements.

* Protected by U.S. Patent No. 6,048,695 and foreign equivalents.

SNP Detection Systems

AcycloPrime-FP SNP Detection SystemsOur system is a simple and robust method for SNP detectionthat uses techniques and protocols familiar to every laboratory.

• Based on the process invented, published and patented byDrs. Chen, Levine and Kwok, the systems use fluorescencepolarization to analyze single base extension reactionproducts for SNP analysis.1,2,3

• Homogeneous, microplate-based assay that eliminateswashing and separation steps.

• All kits include a specially formulated reagent optimizedfor use with AcycloPrime™-FP for the PCR clean-up step.

• Optimized for use on our VICTOR3 V Multilabel PlateReader, which can be used to analyze SNPs in a highthroughput format. You can also use any commerciallyavailable fluorescence polarization reader that has the required sensitivity.

Features & Benefits• Easy to use: all reagents are provided in the kit along

with specific instructions.

• Simple protocol: homogeneous assay with no plate-to-plate transfers, centrifugation, wash or separation steps.

• Better sensitivity and accuracy than other methods:novel AcycloTerminators and AcycloPol™ enzyme provide results that are superior to dye-ddNTP’s andThermo Sequenase.

• Fast time to results: high throughput read times (15 minutes with the VICTOR3 V).

• More affordable than most other technologies:perfect for labs just starting SNP Detection.

PerkinElmer provides a total solution for SNPs scoring, suitable for labs of all sizes.

The AcycloPrime-FP method is a simple, homogeneous and robust approachto SNP detection using microplates and fluorescence polarization detection.

• Server provides comprehensive human genome annotationfor analysis results: no need to download the entirehuman genome annotation set.

• Color-enhanced data visualization via chromosomalideograms, ratio plots, hi-lighted gains/deletions, detailed tabular view of clones overlapping the defects.

• Provides automated assistance in detecting and characterizing chromosomal defects.

• Semi-automated report generation: built-in Report editorauto-populated with starting information; speeds upreporting but still allows customized annotation.

For Research Use Only. Not for use in diagnostic procedures.

Upon completion of processing, slides are scanned and imaged with the ScanArray Gx. Files are then imported into SpectralWare where data

is presented visually and mapped to individual chromosomes. Changes in reference vs. test are indicated by a deflection from the central axis.
