Figure S2: SDS-PAGE of whole cell extracts from the enrichment culture G5-7 (Lane 2 and 3), the co-culture Nitrosomonas sp. Is79 with N. winogradskyi (Lane 4 and 5) and the pure culture Nitrosomonas sp. Is79 (Lane 6) grown to steady state in continuous culture (Figure S1). Lane 1: molecular weight protein marker.

Method: Protein concentration of the whole cell extracts was quantified colorimetrically by Bradford reagent (Bradford, 1976) and by bicinchoninic acid assay reagent (Smith et al. 1985) according to the manufacturer’s guidelines. Normalized whole-cell protein extracts (15 µg) were prepared with 1X Laemmli buffer (Laemmli, 1970), heated (5 min, 95oC) and briefly centrifuged prior to sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE). Samples and standards were run on a discontinuous 15% (Bis-Tris) SDS-PAGE gel (http://openwetware.org/wiki/Sauer:bis-Tris_SDS-PAGE%2C_the_very_best) in High-MW running buffer (50mM MOPS, 50mM Tris, 5mM EDTA, 0.5% SDS with 5mM sodium bisulfite at pH 8.0) at 100 V. The SDS-PAGE gel was rocked overnight in Coomassie blue stain and afterwards destained (Laemmli, 1970). The gel was imaged with a VersaDoc Imaging System and converted to gray scale with PDQuest (Bio-Rad Laboratories).

Table S4: Relative changes of the abundance of Nitrosomonas sp. Is79 proteins when co-cultured with N. winogradskyi (79+NOB). Nitrosomonas sp. Is79 proteins identified in the co-culture were compared to the Nitrosomonas sp. Is 79 proteins identified in the pure culture. Log fold change values were converted to fold change values with negative values symbolizing a decrease in protein abundance and positive values symbolizing an increase in protein abundance.

Table S5: Relative changes of the abundance of Nitrosomonas sp. Is79 proteins when grown as part of the enrichment culture G5-7 (G5-7). Nitrosomonas sp. Is 79 proteins identified in the G5-7 were compared to the Nitrosomonas sp. Is 79 proteins identified in the pure culture. Log fold change values were converted to fold change values with negative values symbolizing a decrease in protein abundance and positive values symbolizing an increase in protein abundance.
